You just have to adapt the thinking how to use the loyalty program for your purpose. The loyalty program works with points. You can integrate with any shopping cart in similar way as Paypal. Just place HTML code to the checkout page and it will let users add POINTS. For example if they pay for membership you give them 100 points. They will see small icon/button on checkout page. Click on it and get 100 points. Simple pasting of HTML code will do that. Code is generated in admin section when ADDING NEW EARNING CAMPAIGN. Yes, I think it can work for you.
